Bioinformatics

Gladstone’s Bioinformatics Core offers expertise and comprehensive support for study design, data analysis, and interpretation across a wide range of biomedical research areas.

Capabilities

Research Collaboration

Research Collaboration

The Bioinformatics Core works with researchers throughout the research lifecycle, including:

  • Grant development and preliminary data generation
  • Study design, power analysis, and experimental design strategies
  • Statistical analysis and interpretation
  • Development of robust and reproducible analysis pipelines
Data Analysis

Data Analysis

We develop and apply computational, machine learning, and statistical methods to address research questions that extend beyond existing analytical approaches, including integrative analyses of phenotypic, genotypic, and multi-omics data.

Navigating Use of AI Tools

Navigating Use of AI Tools

More researchers are using AI tools like Claude and ChatGPT to help run data analyses. These tools can be helpful, but they also come with risks. If you’ve used one of these tools for an analysis, we’re happy to help verify that it was implemented correctly.

Consultation and Resources

Consultation and Resources

Beyond collaborative projects, the Bioinformatics Core provides individualized consultations, more than 30 hands-on training sessions each year, and educational resources to help researchers develop the skills needed to independently manage and interpret complex biological data.

Services

Gladstone’s Bioinformatics Core partners with researchers across a wide range of biomedical research projects, providing statistical and bioinformatics expertise from study design through data analysis and interpretation. Whether you need guidance planning an experiment, support analyzing complex datasets, or custom computational approaches for a unique research question, we offer collaborative services designed to help you generate robust, reproducible, and biologically meaningful results.

The core’s team helps researchers build strong experimental foundations by providing support for:

  • Study design
  • Power analysis
  • Pilot studies
  • Experimental design strategies to minimize variability and reduce batch effects
  • Machine Learning and AI

We provide bioinformatics and statistical analysis across a broad range of data types, including:

  • Genomics
  • Transcriptomics
  • Epigenomics
  • Proteomics
  • Metabolomics

The core can develop and apply computational and statistical methods tailored to your research needs, including:

  • Integrative analyses of phenotypic, genotypic, and multi-omics data
  • Functional enrichment analysis
  • Network and pathway analysis and data visualization
  • Custom pathway models for data visualization

We partner with researchers throughout the research lifecycle by providing support for:

  • Grant development
  • Preliminary data generation

How to Request a Service

To get started with the Bioinformatics Core:

  1. Request a consultation. Email the Bioinformatics Core to schedule a free consultation to go over your biological questions, dataset, and timeline.
  2. Open an iLab request.
  3. Receive a quote. The team will provide a quote based on the complexity of your project.
  4. Get updates and results. After your approval, we will start the analysis, send updates by email, and schedule weekly or bi-weekly one-on-one meetings to go over the results and to discuss the next steps.

Fees

User type Hourly Rate
Gladstone $135
UCSF $230
External $300

The team will provide a quote based on the complexity of your project. For reference, our median project has taken about 12 billed hours.

Education and Training

Gladstone’s Bioinformatics Core collaborates with UCSF and other companies to share expertise through educational resources, training sessions, individualized consultations, and educational graduate and postdoc programs.

Our hands-on training series aims to:

  • Make complex methods accessible to researchers
  • Translate computational techniques into usable biological insights
  • Help investigators apply appropriate statistical approaches to real data problems

We offer more than 30 hands-on training sessions each year covering statistical analysis, computational tools, genomics, transcriptomics, epigenomics, and AI best practices. Most of our workshops are free and participants receive a certificate of attendance.

Custom On-Site or Remote Training

If you’re interested in tailored remote, hybrid, or on-site training sessions for individual labs or for your company, email the Bioinformatics Core team.

Internships

The core is deeply committed to education, mentorship, and collaborative learning. Since 2021, we have joined several educational programs including PUMAS, SEP, NexeGeneGirls, and CCSF. If you’re interested in an internship, email the Bioinformatics Core team.

FAQs

We recommend the Nextflow nf-core pipelines, which we have configured to run on the CoreHPC compute cluster.

The core offers workshops in experimental design and hypothesis testing using R, Unix Command Line, CoreHPC, machine learning, RNA-seq analysis, AI fluency for biologists, single cell RNA-seq analysis using R, pathway analysis, linear mixed effects, and more.

Yes, each participant will receive a certificate of attendance.

We commonly contribute at the level of co-authors, but for minor contributions an acknowledgement is much appreciated, e.g., “We thank Dr. XYZ of Gladstone Institutes Bioinformatics Core for their assistance with statistical and bioinformatics analysis.”
